Default version of Rosetta upgraded to 2.1 (Biowulf)

The default version of Rosetta has been changed from 2.0 to 2.1. The new version has about 3 times as many options as the old version, and some of the supplemental scripts are broken in minor ways. Still, the new version has several great features, such as ligand and DNA modeling, and better control of restraints/constraints. And it is no longer burdened by hard-coded sequence length limits. The Rosetta web page on biowulf (http://biowulf.nih.gov/apps/Rosetta.html) now has information regarding version 2.1. The web page for version 2.0 is still available (http://biowulf.nih.gov/apps/Rosetta2.0.html). A single swarm interface script, "rosetta_swarm", has been created to simplify the generation of decoys on the cluster. This script allows monitoring of run times and scores during the swarm run, as well as displaying Rosetta option help.
